I would assume the RAID 1 array is something like an MCP or ICH controller. If that's the case then ESXi doesn't support software RAID with those types of controllers and only sees the individual drives. Thus you can install onto one drive, reboot and get a failure as the system tries to boot from the other disk. Break the array, reinstall ESXi and see if that clears up the error.
